We have come to Zihua with our dog for the last 8 years. We have only gone through Mexico City once. A little more of a hassle than going direct to Zihua. After going through the regular customs, we were directed to a small room where all of the dogs documents were photocopied several times. With all the relevant documents it took us about a half an hour to proceed. The good news is that once you get to Zihua on your transfer flight, you are home free. Right off the plane to the baggage carousel, pick up your stuff and straight out. No customs.
PS The relevant documents were an International Travel Certificate from your vet stating that all of the mutts vaccinations were up to date and one from the vet that he was fit to travel. Also Mexico requires that your dog's rabies vaccines are done yearly, not every three years as is required in Canada.
On my unedited version I spelled "rabies" as "rabbis" just to stir up the usual sideways comments from the bozos on this site, but after a couple more tokes I thought better of it. Maybe I should have left it as it was.
