My suggestions......In Patzcuaro: La Casa Encantada (www.lacasaencantada.com) or Meson de San Antonio (www.mesondesanantonio.com) are both really nice and are convenient to the squares. We stayed at the first, which was just great, and also toured the second, which also looks really nice. Both are rennovated colonial buildings with courtyard gardens.
Between Guanajuato and San Miguel is Hacienda Las Trancas (http://www.haciendalastrancas.com/)...If they are not renting to a large group, you can probably rent a suite for a reasonable price. This is an ancient hacienda, with beautiful grounds, including stables and gardens, and incredible architecture (picture 20 foot arched ceilings, large lush courtyard, etc..... Also a lot of history. You'll feel like you've stepped back in time about 400 years! They are remote (no restaurants around), so go for their meal plan (their meals are incredibly good, with fresh ingredients grown on the grounds). You'll want to have transportation to get to Guanajuato and San Miguel (although i think they can arrange for a driver).
